Ok I decided to rebuild as can be see here http://forums.sohc4.net/index.php?topic=111377.0 and everything looks pretty good so far.  How can you tell if the main shaft and counter shaft bearings are good?

Just replace them anyhow now you are in there. Get new bearings from your local SKF shop...bearing numbers are stamped ont he bearings...with the exception of any with the slot and matching half ring....I had to buy these from YAMIYA in Japan...SKF supply same number sets with rings - but as covered by Hondaman in a thread - these have incorrect dimensions and will NOT fit.
The YAMIYA bearings cost me about US$80 for 2 including shipping and they arrived 6 days from order. Other gearbox bearings from SKF cost me all up about US$60.

Never mind according to Hondaman's book you need to look for symptoms when the bike is running.

Now I got to find a source for these.  Anyone order them on the internet?  Really don't want to waste a bunch of time trying to locate a bearing supply house.

Thanks for all the great replies.  Last night I pull an exhaust value and low and behold no seals!  So after all the worry it looks like it was for nothing.  The only major problems I have found are galled wrist pins, a left over wrench bit, and there is some rust on the final drive bearing.

The lower end stuff seems alot more complicated than the top end.  I am not even sure what counts as rounded off when it comes to a pin on gears or forks.  O well.  I will keep at it.
