Put a fender on it.. then ride it for ONE HUNDRED rides. I am serious. Give her a CHANCE to win you over.... THEN, and ONLY then should you consider changing anything, other than actually returning her to stock.

That is a clean ride. Ride her.

That said- Ill take your seat if you switch it out

Looking at the pic Spike posted the bike is already running larger than stock tires and is lowered (forks are showing above triples and shocks look shorter to my eye).  So it's already been altered.  I'd double check the clearance on the rear fender if that checks out and you like the way it sits ride it and enjoy it.  It may not be the best it can be but all bikes/machines have limitations.

Rear shocks look stock to me, front forks are lowered about half an inch, that can be reversed in 5 minutes, put a fork brace on it and ride it. If those tires are bigger than stock then thats not a great idea on stock sized rims....

Definitely need a front fender or fork brace for stability and to keep that clean engine and exhaust clean.  Other than that ride the crap out of it.  After some road time you will have a better idea of what you want to do with it.  Someone has already put a lot of effort into it so it may not need much in the way of changes.
