Ignition problems i suspect, help please.

So I've had my bike running perfect and on the road in its current state/nothing changed for at least 2400 miles. Nothing has changed from when it was running good before, till just recently. The bike still starts up just fine, idles perfectly with no hiccups. It revs up perfectly fine with no hiccups either "in neutral/no load". While out riding normal when not getting on it, the bike seems to run just fine with no issues. While under heavy acceleration "1/2 or more throttle" the bike seems to hesitate extremely bad right after 3,000 rpms. Now like I said the bike never had this issue before. The carbs were gone through recently about 400 miles ago, intake boots are brand new and tight. I have also replaced both coils "even though the others were within the correct specs" with known good working ones as well as plugs and plug caps, but I am still suffering from the same issue. Could it possibly be that my points are worn out? Or maybe even the condensers are going bad? The bike still holds a steady charge, so no charging/battery issues. Compression is perfect, and cam chain is tightened to specs. Valves are adjusted perfectly too. Sorry for my lack of understanding points and condensers as I am master tech but just lack the old school knowledge lol ::).

I'll just say this because it came to mind. My old SHO's Yamaha sourced engine did this same thing. Turned out to be carbon tracking on a singular plug and that took out two cylinders on the DOHC6. A good cleaning worked but wires and plugs were finally replaced.

The first couple of things I would suspect without actually looking at it are the ignition advance unit and the condensers.  They both come into play around the 3000rpm mark.  The advance mechanism is a mechanical type and is behind the points plate, it has a tendancy to become stuck, it just needs to be pulled apart, cleaned and lubed.
