78 cb550 rebuild leads to transmission troubles

He guys,  I can't seem to find anyone who has had this issue anywhere on the interwebs, so here goes.

So yesterday I finally got my ride back together, just in time for the Pacific nw season to start in earnest. New rings etc. I was backing it out in neutral to do the break in before changing the oil when it seemed to just fall into first, and then I had difficulty shifting. I pulled the clutch backed it out some more, and neutral started working but I lost first. Popped it up on the center stand and found that I could shift through all of the gears, but 1st and third seemed to be missing (ie false neutral?).

I'm wondering if it's possible that I assembled the gear forks improperly? I really hope not, because it seems to me that that would require a complete tear down again, all the way to cracking the case. Anyone know if this is the case, or if there is a way to correct this without getting the engine off the bike?

P. S. The clutch seems to be working fine. I've got 20w 50 oil in, brand new of course.

One thing that I would check, would be to pull off the right side cover (clutch cover), remove the clutch basket and make sure that your gear actuator is within the spring. There is a little forked spring to return your gear actuator to its correct position after selecting gears. I am wondering if you might have that above or below the forked spring and not in between the forks. I hope you know what I am referencing as I don't have a picture to show you. If you need reference, let me know and I will take a snap of mine or scan a page out of my manual. Hope this helps, at least you won't be splitting the cases AGAIN!
