Technical coil/timing question please

Hi all, I have my K1 engine on a rig running in the bench. It runs ok and have been checking and tuning. Not 100% happy with it.
I have new coils and plugs and when I put a timing light with induction pickup it only works on cylinder 1&2 not 3&4?  I understand that 1&4 fire simultaneously as do 2&3. I can't work out why they do this.
I would like to also confirm that the secondary of each coil is only connected to each lead that spark at both plugs simultaneously.
As I said it's running but at idle it feels like it's not balanced. I have balanced carbies, it revs like a beauty.
Would it be fair to say that gaps are critical as one plug would be more likely to spark then the other.
Any assistance would be greatly appreciated.

This is not abnormal. It has to do with polarity. Just flip the induction sensor and most probably you'll see it then will work on 3&4 and not on 1&2. BTW, it's important that HTleads are clean and not greasy. You can clean them with some alcohol.
