I havent had experience with installing one of the MAC system yet, but I believe the exhaust studs in the cylinder head should pop through the flanges that are hard welded to the exhaust?

you don't use the original spigots.  Save them for if you change exhausts in the future.  Also, the original spigot screws are too short.  MAC supplies socket head cap screws with their pipes.  If you are missing them, you will have to source these...or better yet get studs and nuts, as already posted    ...and don't forget some new copper crush gaskets.
If it works good, it looks good...

Yes!

If you want them in stainless socket head I can send you some.

Do you have a link to the fuel cap you're using?

looks like you got it figured out...it may help to loosen the bolts you already got in a bit before installing the muffler.  Best practice is to get everything in place loose, then tighten everything up.

ordered everything i need to finish this thing up, meanwhile i put on what i had. put on the throttle cables, clutch, speedo, tach, put the battery in and put on the led tail light and hooked it up to check it out. I'm pleased with how clean it looks. waiting on the m-unit to show up, wiring kit, and moto gadget turn signals. getting close to the final push

You'll need diodes between the MG turn signals and the gauge you bought for the TURN idiot light. That gauge has only a single "inout" to it for TURN indicators, but you have 2 separate MG signals. Also, you'll be running new wiring from the M-unit to your tail light, just in case you didn't realize that...

FYI - Cal is the forum's resident guru on M-Unit wiring.  Something to remember.  Before you do trial and error, you might want to float your wiring plan to Cal and get his input.  If he gives you suggested changes, you should strongly consider them (or really just incorporate them).  He has wired and fixed the wiring on several bikes now.
