About the best you can do, depending upon tire width, is to "bob" your stock fender, relocate the mounting struts to fit the Gsxr forks, and go that route. Else, you'll need a custom fender. This "fender issue" is the only downside to this swap in my opinion.

I don't like the look of the Gsxr fender on our bikes, and the stock is usually too narrow (120 tire) so a fiberglass or alloy custom is required. There are plenty of fender blanks available, you can then take some flat or round aluminum stock, heat it and shape it. Drill thru the fender and mount the strut over top from underneath the fender, and secure at the forks. Use 2 struts over the fender for a secure hold.

This is a stock front end, but the idea is the same:

This is a common problem with modern fork upgrades. I went to great lengths to make a fender to fit the R6 forks on my bike. What do the mount points look like on GSXR forks. Can you post a pic?

If you can get one later of the lower legs, side view, it will help identify some options. The upper bosses are useable for a brace, but not the best for fender mount.

It looks like you'll need to use the mounting holes above the tire, on each side. My GS500 uses the same fender mount/fork brace. You'll simply need to bob a fender or fashion one and install it from beneath that brace.

Here's a pic of the stock GS fender mount to better explain if you're not clear.

If You can't fix it with a hammer, You've got an electrical problem.

The 88 and up 750 and 1100 GSXR front guards were bulkier than the early 750/1100 F,G,H model guards, I've owned both... ;)
Just remember those guards and braces in those links were to suit 18 inch wheels that the GSXR's had, the guard will fit but you may need small spacers {washersw} under the brace, you mightn't either but don't be too surprised if you do... ;)
