yep...that's pretty lean...so lean that those little spots are actually bits of metal removed from your pistons/ring lands and fused to your spark plugs...keep going like that and time for new pistons, if not already...

And how should I go about fixing my lean issue? Increase pilots and mains? Needles?
seems like there must be some issue beyond the muffler change...did the bike run good before you changed the muffler?  try putting the stock muffler back,or a baffle in the Jardine...is your timing too advanced?, absolutely no vacuum leaks?  fuel level in your bowls 3-4mm below the gasket?(this is EXTREMELY important to achieve before any tuning is attempted!)  I have found the MAC canister muffler to be totally untuneable without the baffle, no idea why,  maybe this Jardine is the same as it has a similar shape and length.  The little SOHC's really seem to protest at the lack of a baffle.  I think their carbs are so precisely matched to the oem induction and exhaust, and these carbs really do not have a wide range of tuning parameters
If it works good, it looks good...

Super lean.  Glad you didn't go the 5 miles.  If you were to let it idle for a few minutes, would the color be the same?  If yes, go richer on your mixture screws by an additional 1.5 turns.  If the color is improving, go to 40pilots.   If it's still white, as pictured, go to 42's.
New pilots and 110 mains, retest at WOT.  Don't change needle position just yet.

Of course float needles will last longer now.   They have viton tips. ::)
I'd use them.
The issue is not with the float valves.  It's the jets.
Longer or shorter than oem, and hole sizes inconsistent.....

The bike didn't eat up plugs as quickly with the stock muffler on. Timing was adjusted a couple weeks back and should be fine but I will do it again. The boots on either side seem tight. How should I check for vacuum leaks? Also, what is the best way to check the fuel level in the bowls? Take the carbs off and unscrew the bowl then measure with a ruler?

search for clear tube method to check.

But if you have to change them, you have to take the carbs off to do a proper job.
put them under a certain angle so the tip of the float just touches the needle, then measure and adjust to the proper level ;)

What flybox showed, float levels will make a large difference in jetting if they are off or unequal.

So I made this contraption to check the float levels. A couple weeks ago I set the floats according to the manual but there does seem to be some variation in fuel levels.

I idled it for a few minutes on the same plugs which were all pretty much white. After idling they didn't all look the same so I haven't made any changes yet. #1 was wet. Also, some additional information, 1 has always had colder pipes and 3 has usually fouled plugs quicker.

No more plug readings until u get fuel levels correct on 1&3,

Did you turn the mixture screws richer as mentioned in my last post?
I let it idle without changing anything. I checked the plugs to see if they stayed the same and they didn't so I didn't turn the screws (they're 1 turn out right now). I will fix the fuel heights before proceeding. Should I order 40,42,110,115 jets just in case to save time?

I wouldn't order anything yet.  The color on 1/3 is promising.  Lets try to adjust out the lean-ness with correct fuel levels and changes in mixture screw.
As you indicated, get the fuel levels correct on all float bowls, then, do an idle chop with all mixture screws as they are right now, with brand new plugs...5 minute idle w a box fan on the front case.
Report back with a picture of all four plugs in a row, we need a closeup of the white insulator (not a side-on picture) so tip the end of the plug towards the camera.   And as a help to us so we don't have to read backwards to find 'current' settings, include your carb and plug chop specifics for that test with the pics. 
Its helpful be able to see the effect of your changes, from chop to chop....
(i.e.   idle rpm plug chop, 38/105 jets, screws 1.0 out)

I finally have time to start looking at the bike again and will be doing so tomorrow (today is Canada day ;D)

The levels on 2 and 4 are well beyond 3mm but 1 and 3 are actually closer to 3mm. Are you sure I shouldn't be making 2 and 4 look like 1 and 3? I measured from where the lower bowl seals, as indicated in the diagram.

Everything checked out except two spark plug caps so I have replaced those and will post here with new results soon.
