Backfire related trans damage?

I'm noticing a new noise coming from the my 550 motor.

A few weeks ago I had a condenser go out and rode a very uncomfortable trip home, about 60miles.

The bike was poppin and lurching so I'm wondering if this event was damaging to the transmission bearings?

I'm experiencing a low grind-like noise when starting from a stop, and can feel some roughness in the footpegs as the bike accelerates.

Did a tune up and clutch adjustment.  Clutch is worn some, but no longer contributing to the sound it seems.

Anyone else dealt with a similar situation?

I would suspect the primary chain is damaged from your description. Drop the oil pan, get on your back, and inspect it per the manual for stretch. There is no internal tensioner to adjust it like the bigger CBs.
