Question: torquing crankcase studs on a CB350F

So I had my entire bike engine bead blasted and I cleaned out most of the blasting material. The reason why I say most is that when I installed my crankcase studs for my top end, some of the studs were off by 2-3 threads when i installed them. I suspect that there is some blasting media inside where the studs go in.  I already put the engine back together and I'm thinking i made a grave mistake. I need honest answers on whether or not this will destroy my bike or cause problems down the road. My bike is a restoration build and not a performance build.
