79 CB650 Help PLZ

helo guys, so I am almost dome with my Cafe project. real quick before the questions give you info on project.
79 Cb650 Bike
78 GL 1000 Front end with Spoke rim dual disc
Rear CB 750 77 Spoke DID rim, OEM brake, sprocket.
Fully rebuild 650 motor
Machined port polish stage 3 head.
Questions/issues
this morning was the first time to install rear wheel to the OEM swing arm. it looks like the 650 spacers would not be enough, I need to add another 6.35 mm spacer on right side. my questions where do I measure or which parts to ensure the chain is aligned. also to ensure the rear wheel is aligned as well.
2nd question. I fully rebuild front calipers and installed new o rings and bushing. i installed the wheel on the forks, and tried to bolt on the caliper mounts to forks, and i was not able to? you can see on image when the wheel is off i can bolt it, but with wheel and rotor on i do not have the room to mount it.

I would align the wheel, then check the sprockets to see where the offset is required.
can you put the caliper carriers onto the forks first, then mount the calipers ?

yes i can mount the calipers mounts first then i can install calipers, but when i try to put the wheel, the rotors catch on the inside of the caliper mount. i need like .5 mm space to clear. for the rear how do i align the wheel. I heard there is some ponts on the wheel like side to side to measure to get accurate alignment.

I just able to install the wheel with rotors on but its very tight, the rotors are scraping against the caliper mount on both side, meaning left and right rotor are scraping inside their slot where they sit and the wheel is hard to rotate. im just in shock. i took everything apart last summer. cleaned it and now trying to re install.

u can I have circled where the rotor sits in the caliper mount. it is rubbing in there on the inside.
