a failing/failed starter clutch will make a shrill squeek or chirp and it is quite possible for it to stick engaged after the starter stops spinning...but I have not heard that sound in any of the posted videos...

Your cam, journals, pistons and cylinders look quite worn but nothing that is gonna squeak.  I guarantee there are 1000's of 550's on the road today that have similarly worn internals
If it works good, it looks good...

So I took a look at the stator, and all the bolts are tight, and everything is firm. I noticed a weird wear mark, but I am not sure if that is just like that. Also it has a lot of surface rust, should I clean that up nicely while I am at it? Below some pics.

I also took a closer look at the cam chain tensioner, and it seems ok apart from some marks towards both ends, is that something to worry about? Pics also below.

Should I exclude the option of crank bearing or they still are a possibility?

I wasn't able to take a video so I tried to find similar sounds, but what you are describing really does sound like what I was hearing. Can I access and repair the starter clutch without splitting the case?

The top pic in your second to last post does look like the stator/flywheel was rubbing on something,any more pics of the inside of the outer stator/field/windings where the rotating wheel fits inside ?

I have to disagree - that stator looks quite normal to me. Though not always so rusty, they all look like that, it's something to do with the manufacturing process.

I checked the gear through the hole where the started goes in... the gear spins freely to the left (towards the front of the bike), I also checked the starter itself and that spins both ways (not sure what it is supposed to do).
Below the pictures of the gear and starter.

Does that mean that my starter clutch is most likely fine?

I'm going back to the crank bearings idea thrown out before, are those a possibility, as far as the noise I was hearing?

forgot to mention the gear does not spin at all in the other direction (gear inside the case).

sounds like your starter clutch is ok then, that's how its supposed to work.
