Hello everyone

Im making quite a bit of headway in the rebuild process and working towards getting it to its initial startup.

Sort of lost as to what these are...

1) three wires (green, black, beige?) That come out of the harness along with the coil wires. I believe its for a flasher relay? Which my bike doesnt seem to have..

2) my battery box has a section with two prongs me being the smart man i am didnt take any pictures of what was there before. Anyone know?

3) what am i holding in my hand..

the thing you are holding in your hand is a buzzer,or beep for signal lights,comes on when you activate a turn signal.bill

The prongs probably mount the flasher in it's rubber holder.

As for the wires near the coils, do you have a horn connected near there yet? Do you have a wiring diagram?

Photo 2 is where the rectifier mounts.
You do have the shop manual and parts list, right?

 looks like non stock connecters, so maybe wire colors dont mean anything to a stock diagram..

The black and the light green (which you call beige) are for the horn.  The dark green is another ground connector, and is not used here. 

The flasher relay is tucked into the upper right hand area of the electricals, and is (if stock) a silver rectangular object held inside a rubber sleeve.  It is above and to the right of the regulator (the larger vertical object on the right). The flasher relay faces to the rear, not out to the side like the rest of these items.

Which two prongs? There are two sets of holders on the left, below the fuse clips, which hold the two white plastic connector plugs. To the right of those (directly below the solenoid), there's a plate that the rectifier hangs from.

yes and yes
i sorted out the rectifier mounting. my description may not have been great, i was asking about the mounting next to the rectifier to it's left

It all makes sense now. Glad you understood what i was trying to describe.

So that green wire next to the coil does nothing and just sits there?

I don't recall removing the flasher relay when disassembling the bike...must have been removed before I bought it.

The smaller dark green wire does nothing. It may have been intended for an accessory that was deleted from production. There is, however, a thicker dark green ground wire above the horn wires, and it attaches to the frame near the coils.  That thick green ground wire is critically important, but the small dark green wire is unused.

The flasher relay has either two or three connecting wires: gray, black and (if it's a 3-pin flasher) a green ground. It's up near the diode in the upper right part of the electrical box.
