Shifting Issues

My K3 linkage was disassembled completely and i've since went through the engine and am now re-installing it. I am having an issue getting through the gears when testing it before I put the cases back together. I believe the issue is the 4 pins on the shift drum that are being moved by the arm it appears the arm can't go far enough to grab the next one when it gets into a few gears, these pins were taken out (not by me) and I wonder if there is a certain way the pins and head have to face when it all goes back together. I had this issue late last night and didn't have a chance to explore it in full. It shifts ok to a certain point then it just feels like it gets lost and can't go either way.

any help is greatly appreciated.

Are you rotating the counter-shaft while shifting?

meaning am I spinning it as the motor would while shifting? If so the answer would be yes. It shifts fine for a little bit then just seems like it gets stuck in between gears. I will disassemble it again this evening and see if i've missed something but i'm stumped as of now.

So after inspecting the entire transmission I’ve noticed that the pins in the shift drum were in the wrong positions (the short one wasn’t in the deep hole so it was pushing up on the metal piece behind on the drum. It now goes through the gears pretty well but sometimes gets lost between neutral and 2nd. Meaning from first to second it tends to want to find neutral instead. I wonder if this is because I don’t have gears in motion as they would be when the bike is moving.
