What you look for is a bare ring around the piston, or a crescent where something is knocking carbon off.

I couldnt see much more than just to top of the piston.. only a bit of the cylinder wall, lookes like minor scratches but could be from honing. Couldnt see deep enough to notice a ring.

SCOTTLY;

I have taken the exhaust off 2 times when i did two oil changes during first start up, the pipes are tightened well..

 Any way you look at it, it's coming apart, if not now,  then with further damage.
 
Do you have a broken rocker or cam ?

 Check valve clearance,..

 Valve can stick from being bent , not just being tight..

yea... ill have to check valve clearance.. the thumping sounds might be from that...

what you think that squeaky noise is? pistons not going up and down straight?

I agree. At the least, the cam cover needs to be removed; I'm now wondering if one of the cam sprocket bolts has backed out and is smacking into the cam chain passage, causing the loud knocking??

 I don't think it would be loud.
 A sticking valve though does not come down, then it gets hit/hammered when it has like 130 thou clearance.
 I was warned when I told someone about the clicking my bike would get, that it was a sticking valve.. but I was told that by only one person....but he was right. 
 If that is the case here  should be able to hear where it is by putting a dowel  on different spots on the head and listening.
 Either way  it's coming apart..

The loud noise is more than clicking from a stuck valve, or extremely loose tappet??

That is a possibility too.. i got a claymers and hanes manual and im gonna pull up some videos i guess also, gonna go throught everything piece by piece

Honda service manuals are the Japanese equivalency to the old Chinese proverb TAMTF. Only in Honda terms.

Did you have the head decked by a machine shop before rebuild?

Get a $15 borescope (ebay) and hook it to a phone or tablet.  Look down thru the plug holes for piston top wear.

 I had a piston on a VW come apart at the ring groove once. It makes an interesting noise, It was still running but the two piston halves collided every power stroke. It was a good excuse for an 88mm big bore kit. My next lesson was about air cleaners with nuts and bolts inside.

yeah the gent who rebuilt the top end machined it nice, even said took down a fraction of a millimeter which was suppose to add a bit more compression and power i guess

im gonna pull off the cam cover anyways but ill look up those borescopes..thanks

You might be able to see the top of piston through spark plug hole better at BDC. If you have determined what or which side is knocking or screeching it would narrow how many holes you got to look down... It does have that " I WANT OUT " sound....
You'll find it....
