There is nothing in my CB350F Owner's Manual about any special requirements when charging the battery when using an external battery charger.

However, the Honda CB350F - 400F shop manual on page 63 includes a CAUTION entry that states:

Do not operate the engine with the red/white rectifier lead disconnected.

Disconnect the rectifier coupling plug when charging the battery from an external power source.

Failure to observe these precautions may result in damage to the diodes.

I have not been in the practice of disconnecting the rectifier (and inevitably disconnecting the red/white lead), and have never noted any problem. However, 3 of my 4 rectifiers have defective diodes, so I wonder if I have missed something.

I just bought a $ 25 combined VR/R from eBay and have installed it. Bit of a space problem with the mounting location, so I set it in the tool tray. The combined (electronic) units are advertised at either $ 25 (Chinese?) or more than $ 100. Are the higher priced ones inherently better?

Well, the factory service manual claims the 400F has a "pointless" regulator... but it actually has a standard electromechanical one with points. So maybe the advice is to protect the nonexistent electronic regulator?
The diodes in the original rectifier have a rather low PRV rating, the maximum reverse voltage they can handle. It's possible some external chargers could blow them. No charger designed for our small motorcycle batteries would be able to do that, but automotive ones with high output capacity could.
I've used chargers and boosted SOHC4 bikes from car batteries many times without any problems. If you connect a car battery for a boost backwards though... expect smoke.
As for reg/rect units, the internal components are not expensive and the cheap ones may be great but may be really cheaply and poorly made. What you get with the expensive ones is some certainty it will work, and a warranty that, as a rule, they will honor - that gives them an incentive to make a decent product. An ebay seller has no such obligation.
FYI - it's actually very simple to make your own - a replacement alternator regulator from an automotive store, and a simple 3 phase bridge block from Digikey or Mouser.

I use a battery tender jr and have never had a problem with my CB350F (or any other bike for that matter).

See if you can mount the new r/r somewhere on the bike where it can dissipate heat.  A little air flow while riding will make a big difference on how long it lasts.
