How does this happen?

 I just wanted a clean master cylinder and emptied the tote. One of them is in working order L0L! 
No matter how many times you paint over a shadow, it's still there.

Something I’ve been wondering since I first rebuilt mine- what makes these fade? Are they painted or anodized?

I usually paint them, but I suspect they were plated in some fashion originally?

Anodized black. The nicest, blackest one that I just rebuilt has the mirror hole filled with Bondo. I wonder what surprise lurks under that?
 One lovely early black cap is cracked from a tip over, that's a shame. Every one has the fluid level line inside, no sandcast early ones. I think I'll order a couple rebuild kits and have them ready to go. It's cool how a little flushing and bleeding will keep them working.

I’ve always wanted to try anodizing or plating of some type. Almost pulled the trigger on some equipment from Caswell a time or two.

I'd be interested in learning how to anodize aluminium, and to know if it can be re-anodized, I remember asking a place that did anodizing of electrical components and they said they wouldn't touch my old MC's for fear of contaminating their tanks. Personally I think if they were soaked in an acetone bath for a day or two they'd be squeaky clean.
