Is these any evidence on the slot that the bolts slipped?  Probably is..

I don’t remember seeing any scratches in the bolt channel, but I didn’t look super closely. I was more preoccupied with the explosion of metal in cylinder 1

I can imagine.  It's got to be pretty depressing. 

One thing you need to check for is a bent rod.    The most common I've seen is that it will be bent slightly to one side.

Thanks. I imagine the force damaged the rod and maybe the crankshaft...basically top and bottom end need to be replaced.

...at least I still have a transmission

 If the exhaust valve hits the piston it will accelerate the valve and literally push the stem up in the retainer and allow the keepers to spit out of the retainer. It is similar to placing a rag in the chamber on a bench and striking the retainer with a socket.....it will easily pop the keepers out.
 As "unluck" would have it it was on #1.....it could have been #4, #2 or #3. The keeper design and retainers in the 550 are plenty good enough unless you really float the valves are have pistons hitting exhaust valves.

Hi! Totally new to this forum but have read the whole thread more or less. Really have to say that I suffer with you. Sorry for a bit of OT but could this setup work on my cb500 also? Will follow your advancements through the build!

that cam index mark can be level with the head forward or to the rear,it doesent matter,a cam on 4 strokes cant be 180 out,also be sure you have 1/4 at tdc,rotate that motor 360 and bring the tdc mark back,where is that cam notch now?

As Dave said dont matter a stuff, as long as its on T 1=4 its at either tdc compression or tdc exhaustso cam works both ways, which it is is not determined till after you fitted the cam.
