Rectifier

I just bought a 1982 Honda CB650.  The rectifier was missing, so I purchased 1.  All the rectifiers for that bike have 2 wire plugs but the harness only has one wire plug.  The wire harness and the whole bike are original.  What am I missing?

You are probably getting a rectifier regulator not just a rectifier
Semi Geriatric ex-Honda mechanic and MOT tester (UK version of annual inspection). Garage full of "projects" mostly 500/4 from pre 73 (no road tax in UK).

Remember "Its always in the last place you look" COURSE IT IS YOU STOP LOOKIN THEN!

The 650 uses a combined regulator rectifier with 2 plugs, Bryan. ;)
Steve, which harness plug is present?

One plug from the R/R goes to the stator, while the other combines some wires that go to the ignition switch, starter relay, and a shared ground connection.

I suspect that if the R/R was missing that the stator and/or rotor are missing as well.

Does the existing plug have 3 or 5 wires connected? If 3, then you're missing the 5-wire stator connector. If 5, then you're missing the other 3-wire connector.

It isn't, but it catches my eye whenever someone posts because that's the only bike I've got and I love connecting with other SOHC CB650 owners.

The harness only has the smaller connector with 3 wires.  Red/white stripe, Black, and Green

Then your bike either doesn't have a stator at all, or the PO cut the connector off for some very dumb reason.

You're going to need to open up the alternator cover and see what else is missing. I have an inkling of an idea that the PO had charging issues with the bike (as has everyone with the CB650s), realized that they may be on the hook for a new R/R, rotor, and possibly stator, and just gutted the whole lot.

The bad news is that if you need a rotor, stator, brush holder, and brushes, then you're on the hook for anywhere from $455 - $502 if you went with parts from Rick's Motorsports.

If you just need a rotor (which I am hoping for), then either $188 or $235 depending on which unit you choose. This is the single most common failure point of the CB650 charging system.

There's a chance you can score used parts somewhere, but I simply would not trust used charging system components. There have been too many failures of the rotors and R/R units that came with the SOHC CB650s.

It is missing the stator.  Last question.  The stator has 2 plugs - 1 is the 5 wire and the other is a small 2 wire.  Where does the small one go?  I do not see anything in the harness.

The stator only has a 5-wire connector. There are no 2-wire connectors coming from the stator. Do you have one in hand that you're referring to? If so, it might be the wrong one.

Edit: I think what you're seeing are other wires/connectors that were originally paired with the stator harness. These wires are not directly connected to the stator, but are just attached to the harness itself. I think they include the oil pressure switch connection, neutral switch connection, and maybe a ground.
