A Quick Question

Has anyone ever had to put a shift cover on with a rubber mallet? Shouldn't the cover lie flat against the gearbox? Thanks.

Not on a cb750. It needs a little bit wiggling.
If using force, something will be damaged. Try without knock pins.
If that work, focus on them.
A bad gasket can stop them. Or the harness, shifter shaft etc.u

I took ScotchBrite to the dowel pins, and they are clean clean. Not the issue. The cover will not go on irrespective of wiggling. This ocver has been on for 46 years before now. Never had a problem like this. Think I need a drink.
