Valve adjustment for newly built motor

I'm not sure what I could have done wrong, in fact I don't think I could have done anything wrong here.  I have an APE worked cylinder head with new valves springs, wiseco 836 pistons, and a Web 41a cam with .360 lift, 280 duration, and 260 duration at .050.

I can't even get the cam into a position to enable the stock clearances of .002 intake and .003 exhaust regardless of 1&2 TDC.  I can get it to a position to where the valves are not opening but I just can't get it to where I can get a feeler gauge in there at all.

Is this normal and/or what could be wrong?

I think I blundered the cam timing and though I lined up the scribe and index lines on the cam 1&4 must not have been TDC.  That's what I get for not looking into the plug holes!

Are you using an adjustable cam sprocket?

Yes I am.  I was just being stupid or overly cautious and forgot the thousands of times I've adjusted valves on bikes.  I read the manual and took it that I needed to get the motor spun to 1-4 TDC (T mark) AND get the cam notch at 12 o clock when really all I needed to do was get both of number 1's valves to their most flat points, which of course put the notch at 6 o clock and confused me. 

I re-timed the cam but it was right in the first place.

When I get this finished I'm immediately getting another cb750 donor so I can do this again, I'd hate to lose or waste the knowledge gained.

You should not be using the "stock" clearances anymore. Web Cam's should have gave you new specs. to adjust the valves to. Mine was .004/.004
