Killswitch?

I think my problem lies in the wiring in the headlight...

Ive had all the handle bar electrics off and changed both coils, ive plugged all the wires in the headlight back up (i must have got something wrong) and now the killswitch seems to cut 1 or 2 cylinders but doesnt stop the engine.

All i can think of is that its the wiring that goes to the actual switch in the headlight?

That is pretty freaky.  The 12 volts supplied to the coils comes directly from the killswitch (black with white stripe) and goes to a splitter at the coils that sends the 12 volts to both coils.  If you are still getting 12v to one set of cylinders you have 12v directly wired to one of the coils, bypassing the switched 12v.  My guess is that you hooked up the black wire that normally goes to the horn to one coil and the other coil has the correct connection.  I would pull your tank and trace your coil connections.
