Best way to remove side cover bolt

I'm planning on doing my side covers right this time when I paint them.  What I want to do is remove the bolt on bottom that attaches it to the bike.  Figuring out how it comes off was easy (just push that little pin out).  When that pin doesn't come out, what is the best way to get it out with the least amount of destruction?  I considered cutting both ends off to get the spring off but I'm left with a cut off piece in the middle of the bolt.  Can I simply drill the rest out?  Then what about a reassembly solution.  Could an appropriately sized cotter pin or nail be pressed into it?  Someone's had to do this before...

350F covers.  The one over the battery and the turn signal flasher/voltage regulator/etc.  I'll get a photo later this morning...
