ok now its ben a good while and while talking to my buddy after we figure this out he said it only started happening after I put my side covers on.  Now my question is do you think maybe I'm not getting enough are after a long ride so its running like its starving for air maybe?  Just a thought we had. I'm still lost and have tried everything.  And I thank you gusy for being pacient and helping me.

Ok its 12am and well can't sleep just thinking about this.  Now do you think since I just got a head gasket leak that when heating up it could cause a problem?   I can't think of anything else but that when the motor gets hot its exspands and is causing this. But I don't know. Tried everything and getting to the poing I want to give up.

My 650 has 2 head gasket leaks, I get oil on my boots all the time, don't sweat a few leaks it's almost mandatory for old Hondas to leak.
I would suggest you try what some have suggested on here, ride it until it stops then remove the gas cap and see if it starts right up!
I definately sounds like you have  a fuel starvation problem, it may only effect one cylinder badly but will effect them all in the end.
Or you could try riding with the gas cap slightly unsealed, sounds like a tank breather to me.
I think the thing I most like about motorcycling is the speed at which my brain must process information at to avoid the numb skulls who are eating pies, playing the ukulele, applying make-up etc in the comfort of their airconditioned armchairs as they make random attempts to kill me!!!!!!!

Yea I've tired the gas cap trick nothing changed.  I'm thinking maybe I got a clocked jet so I'm going to remove the carbs and see tomorrow.  Going to also order new rebuild kit to be safe since I think one of the jets might be a tad bigger then the rest.  Also on the dyna ignitons is their a gap its suposed to be set to I'm thinking maybe its off?  I don't think it went bad due to me still getting spark.  Also going to change the carb boots too with another set I got to see if that helps since ill have the carbs apart.  I'm also thinking maybe my filters could be causing this issue as well.  I'm gonna mess with it some more tomorrow and see what I can come up with.

Question:

Can you identify which cylinder runs intermittently?
Are all pipes warm uniformly?
If so, does it not run all the time or only when giving it lots of thottle?

Does your pipe ever get warm on that cylinder?

yes all 4 pipes are hot same temp it feels like to the touch.  And it only stays running if I give it gas so I'm thinking fuel related so I'm going to clean the carbs one more time and go from their tonight when I get home from work.

OK figured out what was wrong. the 4th cylinder carb was not getting fuel. put my hand over it gave it some nice big revs and it cleared it out and runs fine again.

Well had my dad over for dinner and well good things I did because I would be calling him every 5 minutes asking him what he thought it would be.   well after running the bike and checking the carbs ended up being that the number 4 carb was not getting fuel.  so after my dad putting his hand over each carb to see if they where sucking in air when he put it on number 4 the bike would sputter and backfire.  so we both new it wasn't getting fuel.   So he put his hand over it again gave it a few revs and now she runs like she did before.    here is a video after we fixed it.
