My engine had 55,000 miles on the clock so while my 550 is apart I want to check out my crank bearing clearances using the plastigauge method.  The manual says to torque down the cases. Does that mean all 23 bottom case bolts plus the 6 up top?  Or do I just torque down the ones around the crank?

Also im wondering would it be advisable to reuse some bearing shells from my parts engine so long as they check out?

just torque the bolts for the crank, and if the bearings are within spec you can reuse them

If you are going to reuse bearings, make sure that they get back onto the same crank journal if you pull them out of the cases.
