My bike begins to bog down once it has ran for a while. At first I was suspecting the coil controlling the 2-3 cylinders because the exhaust pipes to those two cylinders would only be warm when the two outer ones were super hot.

I read in another post that these things will work when they are cold but will crap out once warmed up sometimes. How do I test for this?

You still haven't determined why 2 and 3 are cold.

The CDIs crap out when they get hot for a while.

Your 2 and 3 are cold right away....

All 4 cylinders will fire just fine when the bike is cold, it's only after its been running for 10 or 15 minutes that the two center cylinders crap out. If I let the bike sit for a while or over night, then all 4 cylinders will fire up again, even without cleaning the plugs or anything. And, once the two cylinders crap out I can't even get the wires for those cylinders to spark a plug, clean or dirty, yet the the plug that was in that cylinder will spark in the wire for #1 cylinder.

The more I work on this the more I'm fairly convinced that I am having an electrical issue in addition to any sort of fuel air mixture stuff.

Have you checked your spark wires and caps?

Yup, they were replaced earlier this year. I found the info I needed in my clymer manual  :-[ :-[

Brandon, you have some contact with Soos who I believe has a few 650 motors in bits, can you borrow a set of pick-ups from him to test your theory?
When Kit and I were having problems with our 650's we looked into this and could find no way to test those components.
You might need to borrow a set of ignitors (the square tar filled thingies under your seat)  ;D as well as the spark producing ignition pick-ups.
As they are all plug and go it's not too difficult to swap them around.
If you can borrow some, my suggestion would be to swap only one suspect component at a time so you definitely find out what is causing your grief.
I had to do this with my charging system and after swapping out all the other parts tracked it down to a faulty rotor (which tested perfectly good  >:( ).
I think the thing I most like about motorcycling is the speed at which my brain must process information at to avoid the numb skulls who are eating pies, playing the ukulele, applying make-up etc in the comfort of their airconditioned armchairs as they make random attempts to kill me!!!!!!!
