Im trying to put back in the stock airbox and was wondering if there are any tricks to doing it? Should I remove the battery tray?

Pretty sure you have to pull the carbs.

The carbs get put in last.
Rubber boots go on the manifolds first.
The filter box and the air plenum are bolted together and put in place but not bolted to frame.

The plenum box rubbers remain installed (The factory had them glued in), but no metal bands are installed.

The rear rubbers are compliant enough to deflect as the carbs are marched across the forward rubbers.  Some help and pushing the rear rubbers over obstacles is performed as well as some silicone spray to keep from tearing the rear rubbers.  Watch carefully as you push them across.
A bit of practice is all it takes.  When the carbs are pressed home in the forward couplers, then install the rear ones onto the carbs and tighten the bands.  Then bolt the filter box to the frame.
