Update.  I bench sync'd the carbs and gave her a 3000 mile tune as well as new jets in the carbs.  She now idled smooth and pulls strong from idle, however, at about 4500 rpm's she stumbles excessively.  It seems like it might be a timing issue, but the timing is spot on, as well as the advanced timing.  Any ideas on what i could be missing?

Could be anything.  But mine dont like the stock pipes.  Or the stock air boxes.   Yes a big no no for the "experts" but I love it.   ;D

So I double checked the timing and she is spot on, same goes for the advanced timing.  Then I started thinking about float level so I went in there (again) to verify and all is well with the levels.  So I figured, while I'm in there maybe I should check the jets.  Now according to my Clymers manual, my jets should be...

Pilot: 35  (Good)
Primary: 68 (Good)
Secondary: 68 (Hold the phone!)  My secondary is a 92 (?)

Could it be the missing link?  My stumbling/erratic running as at about 4500 rpm's or 3/4 throttle depending on gear and speed.

I'm no expert but that certainly seems like it could be your problem.

Thanks hoodellyhoo, but now can you answer this question?  Which secondary jets should I run?  I've seen two different guides that give two different answers...68's or 100's?

The only option that bikebandit.com gives is #68, however, they are no longer available.  Awesome.

I did a little digging and I came to the realization that the #68 jet is incorrect.  There is no longer any offering for a #68 secondary jet.  That is a misprint in the earlier Clymer manuals.  The offerings for jets are #110 or#100, depending on your carb number.  So I ordered #100's that are supposed to be stock for my carb and I will be installing them on thursday.  I will report back with my results.

I installed the #100 jets today and she purrs like a kitten, she pulls strong all the way up the RPM's and hit's red line no problem.  I still need to do a proper carb sync, but otherwise, she's good to go.

Pics to come soon, then she comes apart for paint.
