I pinched my chain in between the rear swing arm and the motor during engine installation. The chain now has a slight kink in it. Should I replace the chain?

Yes. It will create a vibration and wear out your sprockets quickly. It could also damage your output shaft. There is a chance that it is weakened to the point that it will fail, which is not something you'd enjoy.
