Ok rebuilding my master cylinder and got a question. Theres to holes in the bottom of the reservoir, one goes straight through to the lower portion. Were does the other hole go?

The other also goes through, yours is probably clogged.  It is a very small hole , use a guitar string or something similar to clear it.  There are many threads on this topic...Larry

The smaller hole is to allow brake fluid to flow back into the reservoir, in the event of fluid expansion due to excessive heat, or if you installed new pads but didn't bleed the brakes.  If that hole gets clogged your brake can lock up on you because the expanding fluid can't flow back into the master brake cylinder and ends up pushing the brake piston (s) outward, which naturally pushes the brake pads into your rotor. By the way, the hole does go completely through but it is exceedingly small; it may only seem to be plugged, unless you are using a very fine wire.
