There are replacement looms available. Dave Silver spares I think?

You probably have only damaged the ignition part of the loom, it is not that hard to replace those wires. Take your time, do a good job, find a buddy who knows how to solder and ply him with <favorite adult beverage>.

Which ones to replace? Obviously the melted one if it is visible. Check the others at junctions with a meter and if they show resistance, replace them. Use 16AGW, since we know you have a high load and you are dealing with high draw parts of the electrical system. Apparently, the "stock" wiring is somewhere between 18 and 16, so I say if yer gonna go, go big.

I would also go back to the shop, politely and nicely explain the issue, don't place blame on the shop, laugh about it... then ask them to swap for the 3ohms. They might do it.

Thank you for taking the time to consistently respond to this post. Also thank you for keeping it simple and walking me through some things. You have no clue how much I appreciate everyones help!! I did some soldering this weekend and my neighbor who has built 4 custom bikes from the ground up said my soldering skills are excellent. He is a complete jerk and not likely to help me at all but he did stop by for one second to check out a few of my practice soldering joints. I think you are right about just the ignition portion of the harness being affected. I stripped all of the black tape off the harness and traced a red wire all the way from the ignition switch ( key) to the end of the plug ( back by the fuse block) and about 35-40% of the insulation was melted off. Since the bike has been rewired a few times by PO's I think it may just be easier to start from scratch and put on a whole new harness instead of trying to chase a million wires that lead to nothing. I am going to start looking to see where I can buy a replacement harness; later today. I have contacted the shop and I know the owner; he is a cool guy and he is local. He  wants me to contact Mike Valentine who is the tech for Dyna that he spoke to when he sold me these. He says that Mike was the one who recommended the 2.2 ohm coils. I will call Mike on Monday and see what he has to say.   I also bought myself a nice auto-ranging multimeter yesterday and have been practicing using the different functions yesterday and today. Anybody have any suggestions on where to get an entire harness at a good price??

Ask for opinions regarding what your running noting the 2.2 ohm coils and your problems .
Second , P.M. MRieck and ask him for advice . He has posted in the past with regards to Dyna 2000 . I'm positive he uses it on his machine .
If you end up getting a new harness don't automatically assume your problem is fixed . You might fry a new harness . A relay bypass for your coils is cheap and easy to do and will protect your harness . If Hondaman says 2.2 ohm coils won't work on your bike I'd believe him . He has a background in electronic engineering and failure analysis . I wonder if a resistor in series with the coils wouldn't solve the high current draw problem without the need to replace the coils ( if the people you bought from won't swap them ) .

Awesome. thanks man. Yeah I don't intend on just buying a new harness and firing the bike up again. Only want to wire this bad boy up once. I need a to find a solution to the coil issue. I will take your advice sir. Thanks!!
