1978 550 carb sync question

When syncing the carbs.....the second cylinder is the reference and I understand that.  If I leave the top cap on will it affect the reading?  That is to say do I need to have all the top caps off to perform the sync?......does it make a difference if I keep the second cylinder cap on and the other off?

I've always taken all caps off. Probably doesn't make a difference, though.
