Is there a preferred orientation when reinstalling the needle jet emulsion tubes?

I don't believe so, I just screw mine in until firmly in place, don't care which direction the holes face. :)
I think the thing I most like about motorcycling is the speed at which my brain must process information at to avoid the numb skulls who are eating pies, playing the ukulele, applying make-up etc in the comfort of their airconditioned armchairs as they make random attempts to kill me!!!!!!!

On my 75 CB550F I also just screwed them and did not pay attention to the direction, and she runs like a top. However I am by no means an expert nor do I have mass experience working on any bike.

I have done hundreds of carbs and if there is an orientation I have gotten very lucky.  I believe the air holes (emulsion holes?) are randomly placed.

No worries, they don't :)

You CAN however mess with the sizes and numbers of holes in order to change the way your carb runs.  There's some info in the Carb FAQ.

The carbs are buttoned up but not installed on the bike. Then I have one of my anti eureka moments and this thought comes up. The holes are not random. There's a straight line of holes drilled thru and a single cross drill at 90 deg to them at the midpoint of the tube. I just thought they might face in a particular direction.

Random in relationship to the jet which screws in at the bottom, and further randomness when the assembly is screwed into the carb body.  What would you do to orient them anyway?  Shim the body?  Honda will mark most critical assembly operations with a dot or a letter or something.  They also commonly use keyways and alignment dowels.  Don't over think these carbs.  If they are clean and bench synched, they are good to go.
