Thanks for all the advice, guys, especially to Mike for the leakdown test suggestion, which led me to findingbthe ignition triggger issue. The messed up ignition trigger was the culprit. It's back together and runs a hell of a lot better. There is a flat spot in the higher rpms, and that might have something to do with the airbox boots not being on the carbs. 
No matter how fast or how far I rode, I couldn't leave her memory behind.
